RNA was harvested according to the MN RNA-isolation kit(MN;#7409555.50) standard protocols. NEBNext® Ultra™ Directional RNA Library Prep Kit for Illumina(NEB #E7420S) was used with 1 ug of total RNA for the construction of sequencing libraries. RNA libraries were prepared for sequencing using standard Illumina protocols

The Illumina Hiseq generates raw images utilizing HCS(HiSeq Control Software v2.2) for system control Base calling through an integrated primary analysis software called RTA(Real Time Analysis. v1.18) The BCL(base calls) binary is converted into FASTQ utilizing illumina package bcl2fastq(v1.8.4) Adapters are not trimmed away from the reads. bedGraph files were converted to BigWig files and the resulted bw files were averaged by WiggleTools 1.2 (https://github.com/Ensembl/WiggleTools).
