Expression data from human trisomy 21 and euploid fibroblasts, iPSCs, and neural progenitor cells

(Submitter supplied) Trisomy of human chromosome 21 (T21) gives rise to Down syndrome, the most frequent life-born autosomal aneuploidy. To enable in vitro analyses of the cellular and moelcular mechanisms leading to the neurological alterations associated with T21, we created and characterized a panel of genomically diverse T21 and euploid induced pluripotent stem cells (iPSCs) from fibroblasts obtained from the Coriell Institute for Biomedical Research, and we then differentiated these iPSCs into neural progenitor cells (NPCs). more...

A feedforward loop between STAT1 and YAP1 stimulates lipid biosynthesis, accelerates tumor growth, and promotes chemotherapy resistance in mutant KRAS colorectal cancer.

(Submitter supplied) In tumorous conditions, the transcription factor STAT1, traditionally recognized for its anti-tumor role in immunology, exhibits pro-survival characteristics, though the underlying mechanisms remain unclear. Investigating STAT1's function in isogenic colorectal tumor cells with wild-type or mutant KRAS, we found that STAT1 specifically promotes the survival and proliferation of cells with mutant KRAS. more...

Recurrent triple-negative breast cancer from cysteine deprivation loses tumorigenicity via downregulation of the CST4 signaling

(Submitter supplied) Triple-negative breast cancer (TNBC) is an aggressive type of breast cancer with a high risk of recurrence following treatment. Inhibition of cysteine uptake by erastin effectively induces mesenchymal TNBC undergoing prompt ferroptosis. However, a small residual population of cancer cells keeps resistant and survived during the erastin treatments, which might mimic tumor relapse in patients after therapy. more...

Gene expression profiling of human colorectal cancer cell lines [Affymetrix]

(Submitter supplied) We observed human colorectal cancer cell lines obtained resistance under treatment, and resistant cells switched back to sensitive state when the treatment is withdrawn. To understand gene expressions change during this process, we performed Affymetrix experiments for parental, R20 (resistant), and W20 (withdrawal treatment) clones for three colorectal cancer cell lines.

Gene expression data from CD8+ T cell subsets

(Submitter supplied) As humans age, their memory T cell compartment expands due to the lifelong exposure to antigens. This expansion is characterized by the presence of terminally differentiated CD8+ T cells (Temra), which possess NK cell-like phenotype and are associated with chronic inflammatory conditions. Temra cells are predominantly driven by the sporadic reactivation of cytomegalovirus (CMV), yet their epigenomic patterns and cellular heterogeneity remain understudied. more...

STAT3 phosphorylation at serine 727 activates specific genetic programs and promotes clear cell renal cell carcinoma (ccRCC) aggressiveness

(Submitter supplied) The signal transducer and activator of transcription 3 (STAT3) is a transcription factor mainly activated by phosphorylation in either tyrosine 705 (Y705) or serine 727 (S727) residues that regulates essential processes such as cell differentiation, apoptosis inhibition, or cell survival. we used microarrays to evaluate the effects of the STAT3 phosphomutants on global gene expression and identify the genes and pathways regulated by different STAT3 phosphorylation states in the 769-P cell line.

Gene Expression Profiling Unveils the Temporal Dynamics of CIGB-300-Regulated Transcriptome in AML Cells

(Submitter supplied) Transcriptomic profile study comparing human acute leukemia derived cell lines HL-60 and OCI-AML3 treated with the antitumoral peptide CIGB-300 at 30min and at 3h. CIGB-300 is an antitumoral peptide that blocks CK2 phospho-acceptor sites on their substrates but it also binds to CK2α catalytic subunit. This peptide has demonstrated their antiproliferative effects on different models including acute leukemia cells and also their antitumoral action in animal models and in clinical assays. more...

Genome-wide DNA methylation and mRNA responses to a bout of higher versus lower load resistance training in previously trained men

(Submitter supplied) We sought to determine skeletal muscle genome-wide DNA methylation and transcriptome changes to one bout of lower-load (LL) versus higher-load (HL) resistance exercise. Previously trained college-aged males (n=11, age: 23±4 years old, training experience: 4 ± 3 years) performed LL or HL bouts to failure separated by one week. The HL bout (a.k.a., 80 Fail) consisted of four sets of back squats and four sets of leg extensions to failure using 80% of their estimated one-repetition maximum (i.e., est. more...

Effects of miR-4707-3p expression on differentiation of primary human neural progenitor cells

(Submitter supplied) To test the effects of miR-4707-3p expression on gene expression and differentiation of primary human neural progenitor cells (phNPCs), we produced two doxycycline inducible stable cell lines using lentiviral transduction. Lines expressed either mir-4707 and GFP or only GFP using the pTRIPZ expression vector. Stable lines were grown in differentiation media with doxycycline for one or two weeks before RNA was extracted and assayed on a Clariom S Pico Microarray Assay.

Time-regulated transcripts with the potential to modulate human pluripotent stem cell-derived cardiomyocyte differentiation [gene]

(Submitter supplied) Human pluripotent stem cell-derived cardiomyocytes (hPSC-CM) are a promising disease model, although hPSC-CMs are not fully mature cardiomyocytes. We examined exponential differentially expressed miRNA/gene to identify critical time-regulated transcripts associated with hPSC-CM differentiation. We uncovered 324 interactions among 29 differentially expressed genes and 51 miRNAs from 20.543 transcripts during the 120 days of hPSC-CM differentiation. more...

Gene expression data from primary human hepatocytes treated with idelalisib for 24 h

(Submitter supplied) Idelalisib is a phosphatidylinositol 3-delta kinase inhibitor that has shown good efficacy in treating some hematologic malignancies. Rare, but potentially serious liver toxicity was associated with idelalisib use in clinical trials. The objective of this study was to evaluate the idelalisib-induced activation of stress response pathways in human hepatocytes to inform mechanisms of liver injury observed in the clinic Primary human hepatocytes from three donors were sandwich cultured and assayed for global gene expression across 5 concentrations of idelalisib after a 24 h exposure. more...

Gene expression data from parental HeLa and Dickkopf-1 (Dkk1) knockout HeLa cells after Cisplatin treatment

(Submitter supplied) Infection with oncogenic human papillomavirus (HPV) is a major cause for the development of cervical cancer, which is mainly driven by the expression of the HPV E6 and E7 oncoproteins. We uncovered that the concentration levels of the putative tumor suppressor Dickkopf-1 (Dkk1) are restricted in cervical cancer cells by HPV E6 expression due to the E6-mediated proteolytic degradation of p53, which is a transcriptional regulator of Dkk1. more...
